Driver's Window Leak

I have a significant leak on both sides at the bottom of my driver's side window. I've pulled the side panel under the window and can see the water dripping down the window into the track at the bottom. There are three holes at the bottom (2 toward the center and 1 toward the edge of the track furthest from the dashboard). I'm not sure which, if any, are weep holes or not. The leak has apparently been going on for some time now (we just purchased two weeks ago) because the subfloor is completely rotted out and crumbling down to the metal. I've checked the seals on the roof, at the radius, around the clearance lights and all seem to be ok. Anyone else experience this issue and no how to deal with it? We live fulltime in our rig and can't afford to have to drop it at a service center for however long it takes them to fix it (or not fix it).
