If you have resealed just about everything and looked at all joints, mounts and penetrations, did you include any roof mount A/C unit? Cracked cover, bad seal @ mount.
Since you mentioned it doesn't sit level, it occurred to me that the condensate drainage can also be an issue. If it gets inside it can travel the route of least ( often bizarre) resistance. check the AC unit for clogged drainage or cracked collection pans / channels. Keep in mind condensate is much greater during rain. / high humidity.
If you aren't running the AC. then never mind the condensate. Water leaks are never fun. There are way too many ways to get them.
