The idea behind any charger is to provide safe charging of the battery bank.
A solar charge controller looks at the battery circuit and determines state of charge based on the voltage. If your rig is plugged in the controller (that is unless you have a very elaborate management system) with see a fully charged system (end of story).

If no other charging going on the controller will seek to top off and maintain the battery bank.

Simply put the solar system will act as the slave, and other less saggy supplies will take on the role of master.
