More than likely when both banks are completely flat the onboard smart charger cannot see the batteries, it thinks there's nothing there and remains in standby.
You may need to put an external charger on the house batteries for awhile, but check the following first.

Running draw for a new 13.5 btu a/c is 12-13 amps in a ‘spec world’.
However you will need a “softstart“ device as most motors pull significantly more at start up without some type of modification.
Do you know if your charge bridge is working properly? It seems to me that the Lithium bridge may not be setup to provide the power to recharge.
